if you see a lot of protein structure, you will discover that metal ions often behave as cofactors

namely, they are associated (albeit loosely) with the protein.

For instance, the iron is associate with the heme though electronic interaction with four nitrogen atoms on the heme. Also, many other ions are positioned though interaction with residues. (For instance, if you have a basic residue like Arg or Lys, it might help to position positively charged ion.)
